What it does

Manage citations systematically throughout the research and writing process. This skill provides tools and strategies for searching academic databases (Google Scholar, PubMed), extracting accurate metadata from multiple sources (CrossRef, PubMed, arXiv), validating citation information, and generating properly formatted BibTeX entries.

How it works

  • Phase 1: Paper Discovery and Search
    • Google Scholar Search: runs Python scripts (e.g., scripts/search_google_scholar.py) with query strings and optional year filters, outputs results to JSON files.
    • PubMed Search: runs Python scripts (e.g., scripts/search_pubmed.py) with queries, limits, and outputs to JSON.
  • Phase 2: Metadata Extraction
    • Convert identifiers (DOI, PMID, arXiv ID) or URLs to complete metadata using scripts like scripts/extract_metadata.py and scripts/doi_to_bibtex.py.
    • Supports sources: CrossRef API, PubMed E-utilities, arXiv API, DataCite API for various item types.
    • Extracted fields include author, title, year, journal, volume, number, pages, DOI, abstract, keywords, URL, etc.
  • Phase 3: BibTeX Formatting
    • Generate BibTeX entries for common types (@article, @inproceedings, @book).
    • Use formatting tools to format, sort, deduplicate, and validate BibTeX via scripts/format_bibtex.py with options like --output, --sort, --deduplicate, --validate.
  • Phase 4: Citation Validation
    • Validate BibTeX with scripts/validate_citations.py, optionally auto-fix, and produce reports (validation_report.json).
    • Validation checks include DOI verification, required fields, data consistency, duplicate detection, and format compliance.
  • Phase 5: Integration with Writing Workflow
    • Build references for manuscripts by combining search, metadata extraction, BibTeX formatting, and final validation, then integrate into LaTeX with \bibliography{final_references}.
    • Can integrate with literature-review workflows to verify citations in reviews and format per style requirements.

When to use it

Use when searching for papers on Google Scholar or PubMed, converting DOIs/PMIDs/arXiv IDs to BibTeX, extracting complete citation metadata, validating and cleaning BibTeX, or building a bibliography for manuscripts and theses.
