What it does

Provides tools and strategies for systematic citation management: searching Google Scholar and PubMed, extracting metadata from CrossRef/ PubMed/ arXiv/ DataCite, validating citation information, and generating properly formatted BibTeX entries. It also covers cleaning, formatting, and validating BibTeX, plus generating integration steps for manuscripts and diagrams when needed.

How it works

  • Phase 1: Paper Discovery and Search
    • Performs Google Scholar searches via python scripts/search_google_scholar.py with topics and optional year filters, producing JSON outputs.
    • Performs PubMed searches via python scripts/search_pubmed.py with queries, optional MeSH/date filters, producing JSON outputs.
  • Phase 2: Metadata Extraction
    • Converts DOIs/PMIDs/arXiv IDs/URLs to complete metadata using scripts like python scripts/extract_metadata.py, and converts DOIs to BibTeX with python scripts/doi_to_bibtex.py.
    • Aggregates metadata from CrossRef, PubMed E-utilities, arXiv, and DataCite, extracting fields such as author, title, year, journal, volume, number, pages, doi, abstract, keywords, and URLs.
  • Phase 3: BibTeX Formatting
    • Generates BibTeX entries for common types (@article, @inproceedings, @book).
    • Formats, sorts, deduplicates, and validates BibTeX using python scripts/format_bibtex.py with options like --output, --sort, --deduplicate, --validate, and --report.
  • Phase 4: Citation Validation
    • Validates BibTeX entries against DOIs, required fields, data consistency, duplicates, and format compliance via python scripts/validate_citations.py, with options for auto-fix and detailed reports.
  • Phase 5: Integration with Writing Workflow
    • Demonstrates end-to-end workflows to build, format, validate, and embed references in manuscripts, and shows integration with the literature-review skill.
  • Visual schematics guidance
    • Encourages generating publication-quality diagrams via the scientific-schematics approach by calling a separate tool through a provided placeholder command.
